The process looks for *.mail files in Messages and Boards and compares the user names in those files to the member's vars files to make sure the same boards or threads are listed in the vars file and members who have boards/theads listed are listed in the *.mail files. What I do see in running Rebuild Notifications on my copy of YaBBForum's data (with no Board Rules turned on) is the member remaining numbers and time remaining numbers bouncing around like you describe. I don't know exactly how long it took because I was away. But it did finish and while I was watching it was keeping track of elapsed time and the processed member numbers weren't jumping around..
